Reducing the number of classifications would solve the majority of these teams with losing records in the playoffs. 
The TSSAA has lost money on football playoffs for the past few years because no one wants to see these kind of games

Regardless of what solution, if any, is come up with, you can't use overall record. That would put the smaller classification teams at a disadvantage. Everyone can't schedule cupcakes.

Make 3 classifications.

Only way I could see it is leaving class 1A at  350 then divide the rest up to be fair.
